基于CiteSpace的鳞翅目昆虫转录组学研究态势分析
Transcriptome Analysis of Lepidoptera Insects Based on CiteSpace
基于《中国知网》和PubMed平台,通过文献计量学的方法分析鳞翅目昆虫转录组学文献数量、年代分布、国家、作者信息、出版刊物及研究内容等信息,并采用CiteSpace V可视化软件进行作者聚簇、关键词共现和研究热点分析。《中国知网》数据库中检索出科技文献10篇,研究机构9个,发文作者9位,来源期刊8种。PubMed数据库共检索出科技文献927篇,发文作者690位,来源期刊162种。2015—2020年鳞翅目转录组学的研究热度很高。其中,夜蛾科、蚕蛾科、螟蛾科、粉蝶科,菜蛾科5个科的资料在CNKI和PubMed数据库相对其他科鳞翅目昆虫更为全面和详细。研究内容涉及高通量测序、基因表达、体外微环境、合成通路蛋白、基因家族、激素、遗传调控、转录应答等方面。研究热点有嗅觉受体、家蚕、毒性、氧化脂类、节肢动物触角、性引诱剂、病毒学、免疫学、核酸分子杂交等。客观总结了国内外的鳞翅目昆虫转录组学的研究现状,分析汇总出研究的热点以及薄弱点,可为昆虫学科研人员提供数据参考。
Based on the databases of CNKI and PubMed, this paper analyzed the numbers, chronological distribution, countries, authors, journals and research contents of transcriptome studies on Lepidoptera insects by bibliometrics. We used CiteSpace V visualization software to analyze author clustering, keyword co-occurrence and research hotspots. Ten scientific papers, 9 research institutions, 9 authors and 8 journals were searched from the database of CNKI, while 927 papers, 690 authors and 162 journals were searched from the database of PubMed. From 2015 to 2020, the transcriptome study on Lepidoptera insects was very hot. Among the studies, the information of Noctuidae, Bombycidae, Pyralidae, Pieridae and Plutellidae was more comprehensive and detailed than that of other Lepidoptera insects in PubMed and CNKI databases. The research covered high-throughput sequencing, gene expression, in vitro microenvironment, synthetic pathway proteins, gene families, hormones, genetic regulation, transcriptional responses etc. Research hotspots included olfactory receptors, Bombyx mori, toxicity, oxidized lipids, arthropod antennae, sexual attractants, virology, immunology, nucleic acid molecular hybridization etc. This paper objectively summarizes the research status of Lepidoptera transcriptome at home and abroad, and analyzes the research hotspots and unpopular areas, in order to provide data reference for entomologists.

The coffee leaf miner (CLM) Leucoptera coffeella moth is a major threat to coffee production. Insect damage is related to the feeding behavior of the larvae on the leaf. During the immature life stages, the insect feeds in the mesophyll triggering necrosis and causing loss of photosynthetic capacity, defoliation and significant yield loss to coffee crops. Chemical control is used to support the coffee production chain, though market requirements move toward conscious consumption claiming for more sustainable methods. In this overview, we discuss aspects about the CLM concerning biology, history, geographical distribution, economic impacts, and the most relevant control strategies in progress. Insights to develop an integrated approach for a safer and eco-friendly control of the CLM are discussed here, including bio-extracts, nanotechnology, pheromones, and tolerant cultivars.

To study basic principles of transcriptome organization in bacteria, we analyzed one of the smallest self-replicating organisms, Mycoplasma pneumoniae. We combined strand-specific tiling arrays, complemented by transcriptome sequencing, with more than 252 spotted arrays. We detected 117 previously undescribed, mostly noncoding transcripts, 89 of them in antisense configuration to known genes. We identified 341 operons, of which 139 are polycistronic; almost half of the latter show decaying expression in a staircase-like manner. Under various conditions, operons could be divided into 447 smaller transcriptional units, resulting in many alternative transcripts. Frequent antisense transcripts, alternative transcripts, and multiple regulators per gene imply a highly dynamic transcriptome, more similar to that of eukaryotes than previously thought.

全面了解中国访花传粉昆虫领域的研究现状,客观地进行分析,为访花传粉昆虫科研工作者与决策者提供数据参考。以《中国知网》的《中国期刊全文数据库》为数据源,运用文献计量学的原理和方法,对访花传粉昆虫研究的年代、作者、机构、载文期刊、研究内容及基金资助进行分析。结果表明,检索出1980—2013年国内访花传粉昆虫研究专题256名作者在133种刊物上发表的308篇文献,揭示了30多年间国内该领域研究的动态变化和基本态势。中国访花传粉昆虫研究发文量逐年增加;机构分布广,高产机构较少;研究者众多,高产活跃作者队伍不够强大,核心作者数量及所发论文质量不是很高;研究内容广泛丰富,不同研究方向成果数量不均衡。

Microarrays measure the binding of nucleotide sequences to a set of sequence specific probes. This information is combined with annotation specifying the relationship between probes and targets and used to make inferences about transcript- and, ultimately, gene expression. In some situations, a probe is capable of hybridizing to more than one transcript, in others, multiple probes can target a single sequence. These 'multiply targeted' probes can result in non-independence between measured expression levels.An analysis of these relationships for Affymetrix arrays considered both the extent and influence of exact matches between probe and transcript sequences. For the popular HGU133A array, approximately half of the probesets were found to interact in this way. Both real and simulated expression datasets were used to examine how these effects influenced the expression signal. It was found not only to lead to increased signal strength for the affected probesets, but the major effect is to significantly increase their correlation, even in situations when only a single probe from a probeset was involved. By building a network of probe-probeset-transcript relationships, it is possible to identify families of interacting probesets. More than 10% of the families contain members annotated to different genes or even different Unigene clusters. Within a family, a mixture of genuine biological and artefactual correlations can occur.Multiple targeting is not only prevalent, but also significant. The ability of probesets to hybridize to more than one gene product can lead to false positives when analysing gene expression. Comprehensive annotation describing multiple targeting is required when interpreting array data.

Sanger测序的提出给人类破译遗传密码提供了强有力的工具。而近几年飞速发展起来的高通量测序技术无论在成本还是效率上,都对传统测序提出了巨大的挑战。千元人类基因组计划的公布更是加快了测序研发的进程。通过下一代测序技术,科学家不仅能够绘制出各个物种的基因组图谱,还能探讨不同条件下的基因表达差异以及不同物种之间或者物种之内的序列差异,进而为传统生物学以及医学研究开辟新的视角。与此同时,随着各大测序平台的不断改进,普通实验室都有能力承担此类大型测序项目。就目前正在发展的几种高通量测序技术进行了综合阐述,并比较了各种测序技术的优缺点,最后对其应用领域作了简单介绍。
